NPAS4 is a basic-helix-loop-helix (bHLH) transcription factor that needs to dimerize with another bHLH protein in order to be able to bind to target DNA. ARNTL (BMAL1) is a bHLH transcription factor that can form a transcriptionally active heterodimer with NPAS4 (Ooe et al. 2004). Based on co-immunoprecipitation of endogenous Npas4 and Arntl from mouse brain, Arntl may not be the preferred heterodimerization partner of Npas4, as Npas4 shows a higher affinity for Arnt and Arnt2 (Ooe et al. 2009).
