The CDH11 variant mRNA encodes the 85 kDa CDH11 variant protein isoform (CDH11v or CDH11-2), 693 amino acids long. CDH11v includes the extracellular domain, with its five subdomains (ectodomains EC1-EC5), and two thirds of the transmembrane (TM) domain. It lacks the C-terminal third of the TM domain and the cytoplasmic (CP) domain (Okazaki et al. 1994, Kawaguchi et al. 1999).

CDH11 mRNA levels are downregulated by the microRNA miR-451a (Wang et al. 2020) and miR-200c-3p (Van der Goten et al. 2014). The 3'UTR sequence targeted by miR-451a and miR-200c-3p is present in both the canonical splicing isoform and the variant splicing isoform of CDH11.
